Noob Recording help please

The setup:

Mobile PreUSB: 2 channels, XLR inputs and direct 1/4 inputs

Line 6 Flextone III Amp: 2 XLR outputs, Midi in and out, speaker in/out

Software available: Acid 4.0, Adobe Audition(trial), Sound Forge 7

Alienware PC: 2.4 Gig, 80gig hard drive, 1gig Ram

Question: What is the best setup with these components?

Question 2: Why do I get pops and cracks when I record?

Question 3: Is there an easily understood home recording book out there for cheap setups?
