Splitting multitrack input for live recording

I have an interface that supports multitrack inputs and the issue I am facing is that I need something to split the audio into the separate tracks so they can be sent to different programs. Here is essentially what I am trying to do:

TV input via TOSLINK
2 mic inputs

All I want to do is separate the TV audio from the mic audio so the mic audio can be sent to skype without the other people in the call hearing my TV. Does anyone know of a program that supports this? I tried using Virtual Audio Cable but it mixes it down to one stereo output before sending the signal. Any help is greatly appreciated. Thanks
 
I don't know anything about TOSLINK, but a real audio interface would give you discrete separate channels via USB or Firewire to your computer.
