Ok, well when I record electric guitar I have an SM57 on-axis with the speaker cone of the amp. The quality sounds almost perfect, but it sounds like theres a little bit of a flanger on it. I guess that would be the best way to describe it, almost like there's "air" in the recording.

Is there any way to fix that?

if you are using 2 mics than it could be a phase issue.
sounds like a phase problem. Do you use another mic also?

Ive somehow managed to get a tinny light distortion when recording using a 57 and a 58 together. I recorded my guitar with a clean effect and all inputs were fine and pre amps are cool. Not sure where it came from. Is it Pro tools? Has anyone had this problem with Protools? I am recording at 44.1kHz 24bit.

Does your cab only have one speaker? If more than one, you could introduce phase issues by bleed from another speaker.

How far is the mic from the speaker? You could also be picking up reflected room sound if not close enough.

The capsule in a 58 is farther back from the outside of the case than a 57. The phase issue is a timing issue. The 58 gets the sound a little late, just move it in time with the 57 in protools.

I'm only using one mic. It's about 2 CM away fromt the grille cloth. It's a 2x12 cab.
I record using audacity. (I don't have enough money for Audition or Sound Forge)

If I put an FFT filter that rolls off the extreme high frequencies it seems to help a little bit, but it's still not perfect.
