Also, Fender has excellent setup guides on their web site - they cover neck relief, string height, intonation, and pickup height, in order and with numbers. :)
 
The basics of a set up are pretty simple (unless you have a Floyd Rose tailpiece.) Extra care needs to be given to cutting nut slots and setting intonation has to be pretty precise. Bad intonation defeats the purpose of a set up. The average "plug in" tuner is not accurate enough for setting intonation, a strobe tuner is generally used for this.
 
I bought a used, cheap hot licks video that had some real good info. As for tuners, Peterson has some good virtual strobe fairly cheap that will work.

Yeah, Strobosoft is only $50. I was surprised by how far off my intonation set with a needle tuner was.
