I'm trying to get a tone similar to "Survivor" by The Devil Wears Prada, where the guitar is heavily distorted but you can distinctly hear each chug without it getting all muddied up. Any suggestions?

Do what the guy that recorded it did and use a Pod.

It depends on the pedal you have. For instance, I have the VOX tonelab ST and they have a pretty nice page with tons of tonnes from different users.

It's probably not as distorted as you think. Try using a lot less gain than you think you need. Push some mids through too. But not so much that there is no space for your bass guitar to come through in the mids too.
