Damn intonation problems!

so I can't try this with the tuner on my V-Amp Pro?

yeah, i play pretty hard. but by the end of the tour, the guitars woudln't even stay in tune for a whole song. right now I am using a regular fender tuner tired to an a/b switch on my pedalboard. i know its not a "strobe" tuner but honestly when I intonate the guitar to it I cannot hear any problems whatsoever. I don't see what is the point of intonating beyond the point of what anybody can hear, but then again I am just playing punk rock anyway.
