You have a latency issue. You need to go thru your setup and check to make sure that you are using the correct drivers. Check the latency setttings. You may have to increase this a tad to eliminate dropouts or crackles.

Hmm.. You do realize that to record the way you are doing requires two separate tracks? One for the midi and one for recording the sound.
