Baroque music is recent enough that it uses essentially our contemporary notation style, and the scores can be performed as they were originally written. So if Bach wrote the score in B minor, then we read exactly what he wrote, in B minor. The tuning has gone up substantially though, putting that same B minor into a much higher pitch for singers.
