I don't Know if my way is the best way...
Timing - bump things around a couple ticks in piano roll view.
Velocity - changing velocities, adding accents on the beat, are very important.
There is no easy way to get great results. you have to loop a couple measures at a time and make your changes manually. If you trust a program to humanize, it's not humanized at all, just randomized.
I could be wrong, there might something decent out there to automate.
The mix is'nt great, but here's some examples of my manually programed drums (minus toms).

don't listen to the mix, or worry about the sound of the drums, just the expression on them, every hit was entered by hand, not looped. (I'm no mix master)
