I was wondering, when you go through the mastering process, do you master it as a stereo track? I'm new to this and was wondering about the final tweeking, EQ,compressing and limiting.

"Traditionally" yes. Stereo track. There are exceptions...

Exceptions being when you master from "stems" which are submixes. For example, a separate mix of the vocals, drums, etc. These are nice in cases where you may want to tweak vocal levels,etc, during mastering as mastering can change a mix in some cases making some tracks louder or softer than originally intended.
