low B intonation

when setting up my esp baritone i have to move the low B strings saddle all the way to the back to get the intonation right, and even then it only sounds halfway decent.
i know this is a well known problem but could someone explain to me why there's such a difference to the other strings??

the only thing that i've found to help with intonation in low tunings is the use of a really thick string. the less slack the string has, the better it will maintain a consistant pitch and therefore yield better intonation.
 
ok but the set i'm using is a dean markley 013 to 056. why don't the saddles follow the string gauge intervals (you know) from 046 to 056 when they do from 036 to 046 or 026 to 036??????
