Are you making a habit of tuning to the same tuner before EACH tracking session, and checking your tuning periodically?

The way I have my set-up, it's easy to just pick up and play and forget about tuning to 440, so I have to remind myself to use the tuner.

That's my only suggestion.

Another thing, though unlikely, is if you're using a regular tuned instument with one that is, say, Buzz Feiten modified - you can have some "waves" in the layered sound.

This may sound weird but certain instruments just do not record well together. It's like some very subtile undertones just don't mesh together. Maybe the tones are quite similar and the minor variations are creating some sort of phaseing problem, maybe someone with more knowledge than me can explain it, I only know that I sometimes hear something out of sorts when I try to record two very similar instruments. It might be something as simple as the intonation being off on one guitar or a speaker that isn't reproducing sound accurately or it just might be too many Taylors in the mix, surely someone knows.
