Need a little more info. Arpeggiated or strumming? Are you doing a lead over some chords? Are you wanting to do some guitar harmonies? Maybe some inversions over a basic chord shape? Lots of possibilities here, but the first thing you want to do to get a nice clear sound is to throw that pickup selector switch in the middle. Good place to start right there--cleans up your tone nicely (very rough generalization, but ya gotta start somewhere, right?) You can also do some eq experimenting depending on what you're wanting to go for. If it's too muddy, drop the lows and ease up on the mids. (duh.) Too bright and thin? Cut the highs and throw a slight boost to your mids. Sounds too much like Pantera? Step on the distortion pedal one time. Chorus is nice for clean parts, but if you're doing a lot of overlapping, then this will sometimes do more harm than good. And get rid of the reverb for now--you can add that in later, depending on your setup. After that, experiment with panning. If you have, say, a rhythm part with two layered harmonies...stick the rhythm in the middle, and pan each of the harmony parts left and right. Spacious!
