Most likely, yes. In general, computer speakers work OK whether driven from a line-level output or from a headphone output. They might be slightly less noisy if you use the MONITOR/THRU jacks, but probably not enough for you to notice. You also get the convenience of the mute button.

Before you go rewiring the basement, there are a couple of easy/cheap things you can do.
Try using a different cable, if possible a shorter one, to connect the external hard drive. Sounds like some of its signal is leaking out and getting into your audio lines.
