If you're gonna try doing this, at least D.I. the guitar instead of micing your amp. It will probably sound better than your previosly mentioned method. Obviously, for the cleans you would just mic up your amp.

Sounds to me like you just need to turn up the input level control in Audacity. IIRC, it is a slider right next to a little picture of a microphone. There may also be some way to increase the level with the POD somehow, but I don't have one, so I can't say for...
I know this sounds stupid, but make sure you actually have phantom power turned on. I have made this mistake WAY more often than I would like to admit. :D
That's how I'd do it. A LOT of work though, but I can't think of any way around it, unless you split up the files, put them on a whole bunch of tracks, one for each pan position you'd need, and do it that way. Still a lot of work.
This is an awesome piece of music and you have more than done it justice. Very well done. The violin solos do sound sort of boxy, but I don't think it is that bad. I'm anxious to hear it when you re-do them. Great work! :D
It's all a matter of preference. From my understanding, the D6 has a more contoured sound, and the Beta52 is more "natural", if such a word can be used.
I wouldn't be suprised if that kick is triggered. Other than that, I would say concentrate the most on tuning the kick well to get it to sound as close as you can get. Use mic placement to your advantage. Get the mic close to the beater so that you can get lots of attack and click.
