Forget about the clean picking part at the beginning. Primarily I'm concerned with the tone of the heavy rhythm guitars--I've been working on this so much, I think I've lost my objectivity. So do the rhythm guitars rock, or are they just bees in a bottle? Or are they somewhere in between? Thanks!

to me, it's a matter of personal preference. Nothing wrong with the rhythm tone you've got, but I wouldn't mind a meatier sound, less fizzy. How you would do that, I have no idea.

But what do you mean, forget about the clean picking part?? That is absolutely beautiful. Is that an acoustic and clean electric?? It sounds really good.

How are you processing them?

Are they DI'd ? Doesnt sound like a mic'ed amp. You get a better sound by mic ing up an amp or a good amp sim like Guitar rig 4.

They sound OK, sometimes I live with a sound like that, if they're not the main focus of the song.

If the main feature of the song is the rythem guitar. I try to use a better tone/sound.

Good ear. The clean part is indeed a combination of acoustic and clean electric. Two each, panned left and right.

Nope, it's a mic'd amp--well multiple takes of a mic'd amp anyway. But you're right, it does sound DI'd. Too fizzy. Back to the drawing board.

Thanks for the input!

It sounds almost like the guitars from Kiss's Dressed To Kill, except they would often weave a subtle acoustic guitar in with the rhythm. Try that. I wouldn't go completely back to the drawing board, unless you have something completely different in mind.
