Can anyone tell me how to stop the sync noise from entering my mixdown ?

Youre going to have to be a little more specific then that.
Are you talking sync pulse? or smpte/timecode.
Are you mixing to tape? from what other format etc... etc...
Give details !! be specific.

Seeing that you have not replied the only obvious answer I can give you is that you are printing your sync pulse to strong to your tape or what ever.
Reduce the level and try again that should do it.
