I'm trying to get really pitched shifted vocals and have no idea what to use or how bands get them to be super deep yet still clean. What do studio's use to get this? Ive used the pitch shifter in pro tools and it sounds terrible. Here is a band to listen to to get an idea of what vocals im going for.

the tone is probably because of the setup they used and not the actual pitch shifter.

maybe try eq'ing post pitch shift, and see what you can do with it

All I can think is that perhaps whoever did the initial recording had a fairly deep voice to begin with, so the pitch shifter didn't have to do quite so much work as you're trying.

I didn't listen to the posted song, but I know what ya mean - professionally done sounds much better than when I record something in my regular speaking range, and drop it an octave or two. I don't actually use the effect, so it isn't really a personal concern, but aside from finding someone with a much deeper voice to start with, try some post EQ and compression, perhaps.
