Studio Monitor only plays on either left or right speaker

I have two JBL monitors connected to Scarlet 2i4. I use Reaper on Mac OS X El Capitan.

Works fine for about 5 to 10 minutes of playback but the signal is completely gone either on left or right channel. It comes back to both speakers after 10 to 20 minutes.
I have also switched/changed the cables and everything but the problem still persists.

Should I return or exchange the speakers or what might be the problem?

I cannot work out from your description whether it is the speakers or the 2i4 that is dropping out. Run the monitors on a constant signal source, a pod, phone, CD player to prove where the fault lies.

When the sound drops off one channel, have you tried switching speakers (swap the cables wherere they plug into the 2i4) to see if its a speaker problem? How about plugging headphones into the 2i4 when it happens?
 
I have heard of a ton of problems doing audio work on El Capitan, to the point where I know of multiple manufacturers of hardware and software issuing formal advisories not to install that version of the Apple OS.

For a start, try plugging a different audio source into your monitors (MP3 or CD player or whatever) and see if the monitors are cool.

If the monitors are in the clear, I'd suspect some kind of interation between El Capitan, Reaper and your Focusrite drivers. The good news is that there are strong rumours of a bug fix coming soon from Apple.
 
I tried using headphone while the left speaker was dead but there are no problems with headphone signal, I can hear in both ears. I have also tried swapping the cables. Before the signal goes out or comes back in to the speaker, it makes a small clicking sound. I also had the same problem before upgrading to the new OS X, so I don't think its the OS problem.
 
Start with the simple fixes and work from there. Download the latest drivers for your Scarlet. Delete and reinstall.
