Punch-In Clipping

I am having some trouble with a recording project I have been working on. I am using the Fostex MRH16. Whenever I punch someone in such as guitars there it will clip on the point where I punched in and out and you can hear a tick in the track. Any suggestions on how I can take these out during editing or matering?
 
I use Pro Tools, and whenever a Click or Pop occurs at the beginning or end of a piece of audio I just use a crossfade. I'm not very familiar with the Fostex MRH16, but if you can do crossfades where the punch started and ended you should be OK.

This might be obvious, but are you punching in at a "0" crossing? In other words, during silence?
 
Most workstations of that type usually have an automatic crossfade (well at least Rolands and Yamahas do).

He's right tho...a crossfade should kill the click...
