Just send a patch change message. Most sequencer programs have that message pre-programmed.

It's much easier to keep things organized if you limit your palette to the # of channels physically available.

But that's a way to stretch this past 32 channels on two ports.
 
off course, just transmit a program change. In most sequencers you can put the in the event list, where you can chose which program change you want at what moment.
 
Make sure you give yourself a second or two of room for the patch change to happen before you send any note data. Otherwise you might get a glitch or stuck notes.
