Latency Issue/Glitch on some point of the song.

Ok,

I know about the usual latency issue here where you set the buffer size too high and you get too much delay, or too much plugins running on track will also cause delay.

But this one is different. What causes a glitch/latency issue that only occurs on some point of the song and only last for few milliseconds?

Track 1 - audio data (4 measures long looped)
Track 2 - audio data (4 measures long looped)
Track 3 - Drum Midi Data (triggers my external synthesizer)

When I play the song on the first place, everything will sounds perfectly align and punchy. But there will come that you can hear it something is off on some point, sometimes its the track 1 or 2 or 3 it depends, then after a few sec it starts to get punchy again.

The audio tracks are looped through out the song, perfect at the beginning and some point it will starts to get off.

The midi track is quantized, 16th, perfectly aligned to grid, through out the song.

what do you think of this one guys?
 
Are your audio tracks at the same tempo? As in, were they recorded at that tempo? Did you play them in yourself? Did you play each note perfectly to the grid?
