Occasionally in the introduction to a song, there will be a very distinct effect or eq on an instrument (a very boomy, reverbed kick, for example), but once the rest of the band comes in, I can't distinguish the effect. I'm not sure if the effect is only applied during the intro when the instrument is playing solo, or if it is applied during the entire song and it just gets lost in the mix when everything else is added. What is the most common procedure for something like this?

Some examples:
Incubus - Priceless (lots of low end on the kick)
Muse - Origin of Symmetry (same thing, just not as noticeable)
Jeff Buckley - Last Goodbye (reverb on snare hit)

With the advent of easily affordable automated mixdown the answer has become more murky than ever.

I would be inclined to say the effects are pushed up for the intro, then reduced in level --- if not ditched almost completely --- for the rest of the song.

i agree. I believe that they just add the effect when it is the only thing playing. Because it will get lost in the mix, when all the other instraments come in.

that happens to me alot when I want something to stay in the mic but things can get lost very easily

I don't think this should really be a problem for you. I've just started home recording myself so maybe you're a little above me, but I think the intro should just start out the song a little "heavier" then when the main mix comes in of course it all has to blend together.
