Sometimes tracks that sound OK on their own don't play together too well. In some cases I notice existance of pretty unpleasant high frequency harmonics.
Applying spectrum analyzer to the mix does not reveal any particular frequency to stand out.
What is the best way / technique / tool to locate the unwanted frequency and eradicate it?

Take a parametric (or at least sweepable) EQ. If it's parametric, set the Q pretty narrow. Crank the knob so you boost to the maximum. Sweep around to find the frequency where it sounds worst. Now you can turn the knob to cut to taste, and also probably broaden the Q.
