Is there anyway that I can have the compressor on Cool Edit going while I record the track on Cool Edit Pro 2.0? There must be a way that makes it work while recording instead of putting it in after recording.
 
Sorry, there isn't a way to do that. Cool's effect are all *after* the fact of recording the track.

When Cool's recording, that's all it's doing.
 
I could have sworn I've limited whilst recording to stop a snare peaking too high.

You very well may have...but not with CEP/AA...:)

A software compressor cannot be used to stop clipping on an input anyway, if the signal goes over 0db on the way in, it will clip at the AD converter before a software compressor could do anything about it.

Either a hardware compressor/limiter, or recording at a safe level and using a software compressor while mixing would be the way to go.
 
And if you're recording at 24-bit, you don't have to record hot. I've heard that between -9 and - 6 dB is a comfy zone for the peaks to be hitting.
