I have been playing around with the microphone levels of my guitar for a while and finally had something which is probably the best I could hope for cosidering I am only lining into my microphone port. Anyway when I came to record it seems Adobe Audition only wants to record the metronome. I am playing the metronome out through my sound card and my guitar in through my amplifier and into my microphone port.

WTF?!?
 
your set up for recording guitar is all wrong. with respect.
guitar requires certain impedence recording rules to be observed.
the PROPER WAY IS....for recording guitar DIRECT....
guitar>>>>DI BOX>>>>a mixer>>>line in of sound card.
OR...
guitar>>>a guitar box (eg...digitech rp 50, behr vamp)>>>>sound card line in.
if your using a sound device on board that came with your pc you MUST ensure that in windows volume control RECORDING DIALOGUE you have line input selected and fader up.
NOTE...guitar signals are very weak signals and have to be "boosted".
the idea of the above methods is to do that boosting for you.
another way to record guitar is to put a mic in front of a guitar amp
(various net suppliers have them for 50 bucks upwards) ...then the sig chain is....
mic>>>>mixer mic input>>>>line in of sound cards.
never use mic ins of on board sound chips...they are terrible.
