Not too familiar with Sonar 4 but I'm guessing you should use the tool that allows dynamic drawings on the tracks. Draw it to however long or short you want it.

You are going to have to select what you want to record in your recording software. Use the control panel for selecting what you want monitored. Basically if you have sound, you shouldn't have to fool around in the control panel that much, maybe just some simple fine tuning.

If you are close micing, I'd said just ckip the fiberglass abosorbers for now. I have tracked in bad rooms before and got reasonable results (definitly better than video camera mics. Get better mics and everything will be solved.
It could be outside your computer. Becuase you are creating a type of loop from your computer back into your mixer, you could be getting bleed from that insert into the other channels. Try disconnecting the mixer's Stereo Aux Return and see what happens.
