OK, I just looked at the MOTU page, and those jacks on the front are COMBO 1/4/XLR, so you need to plug an XLR cable into the input. Those combo jacks can be confusing to new folks. Good luck!

The C4s are condenser microphones and require phantom power. On 99.99999999% of all preamps, the phantom power only runs through the XLR connection. The Shure doesn't need phantom power so you were able to get away with connecting the microphone to the 1/4" input.

Plug mics into firepod. Point mics at instruments. Press record on your recording software. During mixing, if a track needs a plug-in, use that plug-in.

Look into N-Track (http://www.fasoft.com) It's cheap (~$60) and is pretty powerful.
Ditto on the recommendation to buy a book or two on the subject. Get the basics down, and then come back if you need help with some specific product recommendations.
If your room is not acoustically treated and sounds bad, better equipment (accurate condenser mics/sensitive pres, etc...) will probably make your recordings sound worse!
