I agree that the guitar could have been recorded closer to lessen that room reverb sound, that is why I think a bit of reverb added would smooth things out.

Lovely voice. The guitar could do with some loving in the Mix. A little bit of EQ and reverb would work nicely.
Adding a bit of reverb would help take away the room reverb sound giving it a bit more character.

Your master bus should not clip, there should be no need for a limiter on the master bus. All you need to do is bring down the level of your separate tracks so that the master peaks at maybe -6dB so it is nowhere near clipping.

The new mix still sounds like it has a kind of mud filter over the whole Mix.
when mixing try cutting the low mids and low cutting the tracks to see if this bring the mix to life more.
I still believe the problem lies in the bass guitar, and possibly the low end of the guitars.

Remember also that some amps have a DI out so instead of just having a straight clean DI signal you could record the DI signal from the amp for a more natural sound.
