    Just a thought - sometimes the muffled highs can be down to dodgy compression. Have a look at your attack times and how hard you're squashing it down when you 'master' - you could just be battering the transients into submission.

    That was a creative solution but the easiest way is to tap the pickup with something metal - allen/hex keys are ideal because you usually have a few around if you're fiddling with your guitar, but screwdrivers are fine too. That way you can be 100% on what is on and what is off.

    You're plugging the guitar straight into the jack input? That is a single, mono channel. Where it sits in the stereo field depends on where you pan it in your recording software.
