Without spending money on extra software, the easiest way is to select all the audio, making sure you highlight all the way to the start of the session, and consolidate. The simply export the consolidated tracks so they can then be imported into logic.

Your problem lies with Skype - as far as I'm aware it only transmits 1 channel of audio. The only solution is to use a small mixer and to mix your 2 mics together in that, and plu that in to input 1 of your mbox.

And here's another truth that might hurt: If they are plugins that you've legally purchased, then the manufacturer should be able to provide you with Mac compatible plugins. If they aren't legally purchased plugins, it is generally frowned upon to discuss illegal activities on this BBS ;)
