Yamaha A4000 in multimode

I am using a Yamaha A4000 sampler. When using "multi" mode I must set the master program to the channel that will use the desired effects. Does anyone know how to use effects on multiple programs and have them play correctly when accessed by a sequencer? Clear as mud I know, but if you are familiar with the equipment I think you will understand...
