I borrowed my friend's guitar and amp to test them out, and when I plugged in the 1/4 inch cord I noticed that written on it were instructions about which end should go into the amp and which should go into the instrument. I've never encountered anything like that before, does anyone know why that would be specified or how it could make a difference?

You can probably find folks that can tell you how the signal going the 'correct' direction 'conditions' the metal in the cable to be more musical. And to be carefull you don't hook it up backwards so it doesn't ruin this strange and wonderfull phenomenon.
