I am using Sonar X1's Pro Channel compressor. Not sure what you mean by background noise or guitar thumping... I can hear string screech and occasional fret buzz... but I hear Andre Segovia and John Williams doing that so I think I can get away with it :) Second time through and I am not hearing any more than that...

It's not the normal string noise. It may just be me & my listening gear.

No I wouldn't describe it as normal string noise either. On a classical guitar, there are just some movements that result in a very short string screech, like twisting one finger, not so much sliding up the string. And given that this classical guitar was an electro-acoustic, any such noises are amplified. I had noticed that before. Since then I have taken to recording with mics only so that should not happen again. I may not have another classical guitar for some time so I wont be able to correct this one. I am comfortable with the noises though. To me its just string screech :)
 
squeaks are part of a guitar's sound. i reckon they should stay
 
I would agree with that if they were distinctly guitar squeaks. They are easy to hear when you isolate the track but some listeners were interpreting it as artifacts or *gasp* background noise... so it might be worth doing the surgery...
