How to go about getting this tone...

Slowing becoming un-noob.

The song is Aberinkula by The Mars Volta.
At about 3:25 is where you can hear it the most clearly.
Very crunchy type tone.
Have no idea how to achieve it. Just curious.

If I'm not mistaken, the part you're asking about is distortion (a.k.a. fuzz). Not sure what kind of a pedal they might've used, as I don't use much in the way of distortion/fuzz, but if it was a good enough tube amp there might not've been a pedal. I also heard a flanger and wah pedal used, and I really could be wrong, but toward the end I could swear I heard a reverse-delay pedal being used.

Alright, yeah, distortion, I figured as much. But it definitely has a grit type distortion to it. Not smooth at all, very choppy. Haven't really heard it much place else. I think I might have heard something similar in a White Stripes song a while back. But yeah. Just curious.

Doubled/panned/tone change

You'll also hear the same example around 5:18. They've taken the signal and split it to L and R. If you notice the signal sent to the left sounds a lot brighter, and the one on the right is a bit muddier. Both have some sort of fuzz/distortion that would be impossible to guess.
