HELP! With DAW program, ghost in the machine!

In my case it's Cubase, but I don't think it matters.
When my Cubase is first opened or when it's been inactive or even minimized(!?) it often loses all its audio. In and out. When an existing track is played the mixer is dark and there's no audio, a guitar that was recording just fine lights up the interface but doesn't register on the input channel, my keyboard controller does register a midi signal in my transport but there's no audio from the Vst instrument.
Then, when I've driven myself insane checking device setups, buses etc... it will just "pop" on, while I'm not doing anything, and work. More and more it doesn't come back on...
I've gone over my install manual and I see I didn't defrag my hard drive before I installed Cubase, should I first un-install Cubase, then defrag, and then re-install Cubase? Could this be it, I'm just guessing...I've only been messing with computers for a little under 3 years...(AAAHHH!) As you can probably imagine, this really messes things up!
