Fruity Loops and BPMs

I had used Fruity Loops to create a drum track at 187 BPM. I used the WAV in Cool Edit. It worked great no problems. I also created another drum track with cues for the vocals, that file works fine. I then took the original Fruity Loops project and changed a few of the samples. Whenever I save it it tells me it is 3:25 long but what I actually get is something that ends up being a couple seconds longer or shorter. Sometimes the file will save as 3:31 or 3:20 but never the rate which I need it to be. It has nothing to do with my selection of what to do with the remainder, that has no effect on the end result.

The new drum tracks don't sync up with the guitar and bass tracks and the old drum files were just meant to be used as scratch tracks. The drum track gradually goes out of sync, the first few beats line up but then it starts going off.

Anyone have any idea what the hell is going on?
 
I just saved different versions of the FL project in MP3 format and had no problems with the files synching up in Cool Edit multi-track. I saved one version cymbals only, one with drums only and one with both. If I saved them in wav format they would all be different lengths and speeds.

It only seems to be waves that I'm having trouble with.
