Recording a song that has 4 tracks of organ, all playing different harmonies, and my question is what's the best way to separate the the tracks so they each have a distinct tone to them? Thanks for the help!

Play each track/part with different voices on the organ.

What miro said... even slight variations make it easier... try it with identical sounds and you'll be using EQ to try and do it and you may never get the result you want...

I have had the same problem with layering acoustic guitars. What I have done is use different mics at different places. If the organ is a VST, voicing will help, mic options in the VSTi may help, basically any slight variation on the sound at the source.

If you try to mix the organ with all the same sounds, it will likely become an indistinct mess.
