Which will give the best sound result, recording on a digital mixer or recording through a computer software (Pro Tools for example)?

it all depends on what equipment your working with,

As Cali said, it's not a case of one is better than the other just by the wording of your question. In either case it's digital mixing, so assuming the same A/D conversion, recording medium, and bit depth/sample rate in both cases, it's about which provides the best and most creative workflow for you. I kind of miss mixing on my Yamaha 03D (actually, I still have it, but don't use it), but for me I prefer the completely open architecture of the DAW approach.
Really, the one that will sound the best is the one that makes you mix the best.

BTW - If you don't like mouse mixing, you can add a control surface to your DAW rig. I'm using the Mackie Control, and love it.
