Whoever said that read speeds with RAID 1 would be improved is wayyyyyyyyy off. Mirrored drives take performance down a few notches any way you look at it. If you're trying to go with a very safe bet, get a third drive and a decent controller and go RAID 5. Parity, striping, speed speed speed plus fault tolerance.
A UPS is not a surge protector, just a battery in case of a brown/blackout. You will still need to get a surge protector in your power chain. I've been running mine as [surge protector -> line conditioner -> UPS -> system] and it hasn't had a hiccup yet. Might also want to replace your power supply with a nice 450 watter (it makes a big difference).
In general, IRQs aren't particularly picky, but sometimes you'll run into one that wants a certain number (this happens a lot with NIC cards). Two cards shouldn't be overloading your PCI at all. What kind of problems are you getting from it? If it's a performance issue, it could be a number of things including ACPI.
