Bass Notes

How come some bass notes in an octave sound much better than other. For instance C3 will sound horrible and D3 will sound perfect?

How do I make C3 sound as good as D3?

a lot of it depends on the instrument itself...and how it's built
some of it depends on how you mic it, how the room sounds, how your speakers sound, etc.

This sounds like an intonation problem to me. Bass guitars need to be set up properly as much as guitar. There is no way to say for sure but I'd recomend starting by checking (or having a reliable tech check) the intonation.
