I use an SM57 on the top and a Beta52A around the throat of my djembe. Mix to taste. The djembe creates two distinct sounds, and micing it with anything less than this won't do it justice.

Honestly, just EQ it. EQ is a natural part of sound; you shouldn't be afraid to use it. Perhaps if you mic your bass amp (if you have one) you could adjust the parameters there. Do you have a clip of the song you could upload?
