if you are using the same plugins on each program, check to make sure you have the signal chain set up properly. i.e. source goes to NR then dymamics or however you had it set up before. It would be your best bet to track down where the noise is coming from and eliminate it tho.

going from the line in on your soundcard to an actual interface is going to be worth the money. You can get small mixers (USB/Firewire) for around $150 and you will see a big improvement over the line in.

Emphasis on STEREO input/output. This means it is two separate tracks in. I think the Firewire ones of the Alesis mutimix may have more capabilities....don't quote me on that.
