Doesn't this boss recorder have the mastering tracks, where you have to mix the song down to the "master stereo track" or whatever they call it, and that master stereo track is what gets burned to CD.
Does that sound familiar? Did you do something like that?

Oh yeah...I use it as a controller and an interface with Reaper. It's a pretty slick piece of cheap gear.
I like having physical faders, transport controls, and a few other buttons like arming and muting tracks.
Use the "Track at Once" option and add songs as you like, and then finalize the cd.

MIDI on a stand alone is for synching up gear, i.e. starts/stops.
I have never heard of one that provides MIDI editing for VSTs.....technology has moved past the stand alone recorders, and as others have recommended, a computer and software is the best way to go for this.
Best cheap bang for the buck is the Behringer BDI21 pedal. Everybody hates Behringer, but this pedal is pretty decent, especially for the price....it's a Sansamp clone.
