As has been said a few times in the thread so far, it seems the only way to deal with it is to... well, deal with it! Sadly there's little that can be done.

The easiest thing to do would be to pick up an affordable interface, something like a Focusrite Scarlett 2i2. That'll make all recording much easier forever!
I always thought it sounded like a guitar being played with an Ebow, so that's one thing - without the Leslie, you want Flange/Chorus and Delay/Reverb on that.
This thread is a goldmine. Lots of interesting info! I've looked into setting up an indie label myself, a few years ago - a thought that's still in the back of my mind.
I've got a podxt myself, and I often use it purely as an interface. If you connect it to your computer via USB and then go into your Pod audio settings you can choose to "send clean guitar only". That's the way I do it!
The Hot Rod Deluxe is a pretty nice amp, in our humble opinion. Capt Hair above is most likely right, that the sound from the amp is not quite what they were after. The Fender clean sound is one of the best, though, and we'd heartily recommend it for that!
