Are you listening to the Mixed down/Exported tracks in the same environment (room, sound card, Sonar) or in your car, ipad, etc ?

I've used Reaper, Logic, Cubase and Studio One... I do most of my studio work collaborating with musicians all over the world and they send me their stuff to mix or add live drums to... Sonar kicks ass for me importing tracks... What, in particular, is your 'omg' issue?

Try upping your buffer settings... If they're random and not showing up in the wave form, I'm guessing you're dealing with buffer latency...
