    You could pan both instruments dead center and add a small amount of chorus to the guitar and a bit of room reverb to the bass. That would give each instrument it's own space without having to hard pan.

    Since the insert isn't protruding into the cavity it's really not a problem. Just fill the bottom of the hole with some wood filler. Next time measure the insert and put a piece of tape on the drill bit so you know when to stop.

    Option #3: Record a dry guitar track and add the stereo effects after. Option #4: Record 2 separate dry guitar takes, pan them L&R, and add the effects after.

    An 8" speaker will sound small and crappy like a toy amp. Before you worry about an iso box just mic the amp and see how it goes. I doubt that youll have that much of an issue with ambient noise.

    I've never seen single coils like that before. It seems pretty silly to make them that way as opposed to using magnetic pole pieces.

    You can't flip the magnet in a single coil pickup because the pole pieces are the magnets.
