Everything I've read says hide glue is the best thing to put back; it's reversible and doesn't cold creep. You'll just want to tighten the joint up (shims?) before re-gluing it. Not a professional repair person, so take this with a grain of salt.

I'd think you'd want to remove wood if anything; to the best of my knowledge, thinner, floppier pieces of wood have lower resonant frequencies. I don't know much about these boxes, though. How big is this thing? What kind of pickup system goes in it? I'd be interested to see the pictures.

Nice save. If you were to put the electronics tunnel further down, would that change the location of the jack (did you just drill straight through from the side)? Or would you advocate drilling a smaller-diameter hole at a slight angle from the back control cavity? I like your approach better...
