I am not familiar with your gear in particular but Pro Tools shouldn't care how your midi controller (which is what your digital kit is in this case) is connected as long as you have the right drivers installed and Pro Tools can find it.

ok still getting the small pop/crackle with the master volume all the way down and no guitar plugged into the input. Does this pretty much make the power tubes suspect?

Thanks guys I will try some of these suggestions and report back. The noise is a very light crackle/pop sound. I have some spare pre-amp tubes somewhere, so I will see if I can't narrow this down.

Correct mic placement and strategic use of the mic's polar pattern can aid in keeping the bleed minimal. Close mic'ing all the drums will give you more control over the individual drums as well.
