The left guitar is following the keys.. the right is following the vocal. I would experiment by panning the keys right and the vocal left - not much, somewhere in the 10-20 range. Maybe more if it doesn't sound too out of place. I like the groove and the vocal.

Check this out. He's playing a Yamaha RBX765A 5-String, near as I can tell. Starts off going through AmpliTube's bass preamp as well as it's own active electronics. This sounds pretty tasty to me, similar to your second sample earlier.

I would attribute the Ibanez' growl to it's active EQ paired with the two high-output humbuckers, which the Squire has none of. It's nice. . I like it a lot. Kinda creeping into that Chris Squire territory 8-)

No good for me as I've got a fairly new Fender Jazz. I'm saving for a Gretsch Electromatic Junior Jet Bass.

The first one sounds like a nice studio DI. The second has more personality - like Mel Schacher's Grand Funk Live bass (IIRC, that was a Jazz). As a bass player, I'm drawn to the second.

I do something similar when constructing a drum track. I slice the item I want to replace but I leave it in place with it's volume at zero. Then I add a replacement section on the next track and slide it around until it fits. When I get it all where I like it, I combine all the tracks and glue...
